50 years in the past, Gerald Robotnik founded Project Shadow for his granddaughter Maria. At this time, he needed the chaos emeralds (which are in another dimension) to complete the ultimate lifeform. There, he met Black Doom, which you all know is the "father" of Shadow.
Black Doom conquered Mobius at this time, (which would make sense; a professor wouldn't randomly find an alien to help him. That alien has to be a tyrant some sort, right?)
Mobius (NOT Earth, Earth was ruled by humans) was mainly ruled by Black Arms, a powerful alien race that could easily convert life into "immortality". While some Mobians lived in Mobius, they struggle to survive against the power of Black Arms. Isaac was eventually born to became a legendary hero (read more at here:

SO. Some of you will ask: Why is he wearing that mask/helmet?
Isaac traveled a lot in high altitudes in hopes to find the chaos emerald for Gerald Robotnik (yes, he helped Robotnik as if they were allies. He wanted to push off Black Arms by having an Ultimate Lifeform to help. Not only that, but he made a promise to Robotnik to help find the emeralds in return for his superspeed abilities, Robotnik made it all happen for him.)
So the reason why he wears the helmet is simply because he needs air. If I remember correctly, Black Arms spew out poisonous gas that could kill those who breathe it. Other Mobians survive this by living in lower grounds; where aliens are less present.

I've had a childish dream. When I was about 10 years old, I always wanted to see an epic fantasy game of Sonic. Yeah, it's a strange idea seeing a Sonic game to be like that, but everyone has their dreams right? XD
